I'm not so sure it is just an Apple issue, as I found a lot of Windows users were reporting problems with USB3 as well when I first started noticing the issue. I am going to start ejecting every time now. That is scary that you lost you HD because of it. I am not a programmer but it sounds like it would be a pretty simple fix. Wait.this is a common problem and Apple won't fix it? I don't understand. Or maybe connecting it via a powered USB hub. That may not be possible, but if it is, it would be done with the WD Utilities. Maybe making the sleep time of the Passport longer will help.
